No way I can even begin to do such a poll justice, but right now this song leaps to mind (and I'm not even sure it's one of his top 5):

Powderfinger - Neil Young AND Crazy Horse

Others in my brain at the moment (reflects songs return to over last few years that are studio cuts):
Impossible Germany -Wilco (I'll defend it!)
A Love Supreme - Coltrane (does that really count?)
Hard on Me - Richard Thompson
Papa Was A Rolling Stone - Temptations (or was that psychedlic shack?)
The Weight - The Band (particularly like version with the Staples)
Breathless - Jerry Lee Lewis

I can't play this game - too hard. Everyone I think of I immediately want to cross off and put on 10 others...

I agree - much too hard a game to play. It's why I immediately came up with five more after Cliff's post.

Really, though, I'm just pitching in here to say:
Impossible Germany - I'll be on the barricades with you defending that song, it's just wonderful. (But of all Wilco's songs I think it's She's a Jar that haunts me most - the last line is a blow to the solar plexus).

Yes, Staples and the Weight - sheer magic.

And can I just make a pitch for the Four Tops and Reach Out I'll Be There? More operatic magnificence in 3 minutes than Wagner could muster in 3 hours.
